The main difference is usually privacy.

Shopping centres are high traffic areas and the shops tend to be more legit, although there are exceptions to that.

Also due to the cost of rents in Shopping Centres the massage shop is more likely to have curtained off rooms rather than full height walls.

Massage shops outside of shopping centres usually are more discrete for entry, bigger rooms and usually offer more in the way of extras.
